I believe if they really wanted to punish someone, they would regardless. Regardless of how it would change the universe... I mean, look what they did to the master theyThe Master. They needed him so they could break free of the time lock for the time war, and they brought Galifrey(dont know if I spelled that right)Gallifrey with them, and The doctorDoctor referred to it as basically bringing hell to earth so. So it could be plausible that they would do anything to maintain order within their race, however they see fit.
